Like many I will be upgrading to iOS5. This will be the first time I 'un-jailbreak'. I was wondering how my jailbreak settings, apps, etc get backed up? I do have the 'PkgBackup' Cydia app. I assume everything is saved automatically and when I upgrade to iOS5, only the stock apps and settings are saved and restored with iOS5. Where does all my jailbreak settings and apps get saved?

You'll need to use PkgBackup if you want to backup the jailbroken apps and repos. You'll restore the (PkgBackup) backup after you rejailbreak. As far as your stock apps go, just hit the update button in iTunes. The firmware will be updated without affecting your settings, media, etc. The jailbreak apps and the jailbreak itself will be removed.
